I guess he was using body filler to join the two pieces as the lips he has come in two pieces for easier and less expensive shipping.

Yep, a little bondo and sanding is required to hide the seam where the two parts join together.

Yes you will. If you drill the same holes on the lip, you can probably fit the rally flaps right over it when you're done installing.
