I swapped my air intake and put it back to stock. The vibration in the pedal has gone away... I think. I have only driven it twice, both times were at night and in cold weather. I will give it a week to see if different weather conditions re-create the issue.

If it doesn't come back, I wonder what was causing it: vibration of the intake against something? The change in air flow? Maybe there is a killer after me? Hard to tell. :P

Could be an air leak that is screwing with the vacuum.

***UPDATE!***

I was going to head to the dealership to figure out why my brake pedal would vibrate when at a complete stop and in D. So, I swapped my intake back to stock so they would not give me crap and BINGO, vibration in the pedal stopped.

So the question now is, WTF!?

I have two pics, one with and one without the intake. The pic without the intake, are there any hoses or pipes in there that I should consider strapping down or moving? Will any of them lead right to the braking system and mess up everything?

The pic with the intake, notice the hose line by the red sticker, is that my culprit? I could see it being vibrated by the intake and possibly causing my issue.

I doubt that pipe next to the Takeda air box would be causing enough vibration to feel it in the brake pedals. Mine is set up the same way and I have no issues.

I would make sure the entire intake system is installed and sealed properly. Also make sure the bottom where the two airbox halves meet are properly connected and not loose. If you are using the original couplers that came with the intake, make sure the Takeda piping is not making contact with the throttle body and vibrating against each other (since the coupler provided is too short). Make sure to leave some space when installing.

If none of these solve the problem them I'm sure its a bigger issue as the other guys had previously mentioned.

Someone on this Nissan forum had the same problem:

http://www.nissanclub.com/forums/2007-2012-nissan-altima-discussion-2-5-3-5/307477-brake-gas-pedal-vibration-after-intake-install.html

Sounds like it vibrating and you're feeling it through the brake pedal.

Is your airbox touching the master brake cylinder or the brake lines coming out if it?  It looks like it might be from the pictures you provided.  If it is that might be the problem.

What length and diameter coupler should I get? Can I get one at home depot or Lowes?

I will read the other forum once I get home, I'm on my cell at this time. I don't know which lines are to what, ill try and dig through the service manual.

Do you think I should make a bracket to support the airbox combo? I could attach it to my strut tower bar.

The coupler I use is 3 inches long and 68mm in diameter from HPS (Hi-pro speed), it'll fit perfectly.

There also shouldn't be any need to spend additional money to support the air box. It'll hold itself up fine if its attached to the stock box properly.

Try what Tervill said before you go out and spend more money. If it still doesn't fix it, then use this guide to see what other fitment issues may be the cause (assuming it really is the intake):

Also I noticed in the picture you posted, the MAF sensor isn't screwed on. I hope you remembered to do that when it was fully installed.  :D

My MAF sensor is installed, however at that time the head on the screw snapped right off so I have to drill in there and pull out the leftovers. It's being held in by one screw...for now. :[

I reinstalled my intake ONE more time. I removed the first metal clip that hold the stock box together because it was vibrating and making all kinds of noise. When I went to fit the coupler, I made sure I fit on only what was absolutely necessary for the rings to clamp down on. This seems to have fixed my vibration problem. I don't know if the metal clip I removed fixed it or if it was the coupler placement. I am still going to buy a new coupler regardless, it does need the extra length. I will update this if I have the problem again. Thank you everyone for the help. :)
